The National Weather Service issued the warning until 9:45 p.m.
Scattered storms are expected to bring around 1 to 3 inches of rain through Tuesday morning. The storms could be intense between 5 p.m. and 9 p.m. Monday, affecting the evening commute.
Air travelers should prepare for possible delays at local airports. The city could also see street flooding and isolated subway flooding.
Officials are urging New Yorkers to give themselves extra time for travel, avoid driving through flooded streets and stay alert to rapidly changing weather conditions.
Conditions are expected to be steamy all week, with daily storm threats on tap. Monday and Thursday have the highest risk for afternoon storms.
Temperatures are expected to be in the 90s Wednesday through Friday.
